Supra 2JZ GTE throttle control ECU

Hi all,
This is probably a dumb question.

I am currently tidying my engine loom and I have an S6 adapter harness that incorporates a connector for the I/O expander but nothing for the throttle control ECU. Do I take it that I don't need the stock throttle ECU and just leave the engine loom connector unplugged, or that it works in conjunction with the S6 and I/O expander.
